“I love how simple CLC is to use”

I’ve learned, slowly and painfully, how to do bioinformatic analysis on the command line. I love how simple CLC is to use, and when other labs wish to just do the analysis without the crazy learning curve of Unix, I recommend they buy CLC.

My only suggestion is to explain in the tutorials/manuals what the effects of each option are. For example, why would you want a BLAST word size of 3 for protein but 6 for nucleotide? What is the effect of global vs local alignment when mapping reads (I know these are defined, but most folks don’t understand how that applies to their situation). There are many many cases where I get to an option and have no idea how to know which is best for me.

Full Disclosure: I haven’t read the manual in a few years, you may have already dealt with this :)

Our main focus is on hereditary eye diseases and breast cancer.
We generate our data via customized Agilent SureSelect target region enrichment and sequencing with the Illumina MiSeq platform. After generating .fastqs, the whole process of quality trimming, alignment, annotation etc. runs through tailor-made Workbench workflows.
We also have implemented ANNOVAR in our Workflows and use the Copy Number Variant Detection tool as part of our data analyis.

We would definetely recommed the CLC Workbench for beginners and experienced users.

The commencement for beginners is challenging because of all the features and settings, but it is really worth. You can rely on a friendly and helpful customer support and a detailed and intuitive documenation within the software.

We are very satisfied because of the flexibility, the open architecture and the expandability. While other software tools hide their processes of creating the desired data, the CLC Workbench provides high transparency and the ability of setting the parameters by our own. So you can tune-up your workflows quickly until you are happy with the quality of your final data.
