We primarily do 16S (universal bacterial), ITS (universal fungus), or various other (frogs and fish) identifications from bacterial samples. So both Greengenes and Silva database access is hugely important for me as well as more general access to the NCBI nt/nr databases

We also do agricultural ID of various fungal pathogens, which are IDed against a database of known types.

Very much, because it streamlines a process that would normally require three or four different programs and different formats to produce the same results. So it’s much faster with the Microbial Genomics Module.

How our organization uses the CLC Microbial Genomics Module:

CLC Genomics Workbench is our primary bioinformatics software. Our lab is typically focused on validated, standardized methods and CLC tools seem to fit that need. We also focus on microbial sequencing and we would not be able to do even half of our typical analyses without the Microbial Genomics Module. The primary features we use are shotgun taxonomic profiling and K-mer spectra typing. As we develop more services, I can see us using the resistance finding, K-mer/SNP trees, functional metagenomics, and amplicon (16S) metagenomics.

Yes, if you are working with bacterial genomics, then it is a must-have.
